In general, I do not believe there is a restriction on GFCI protected conductors in the same raceway with non-GFCI protected circuits.

However I do know that there is at least one section the specifies this requirement. 680.23(F)(3).

The only place in the NEC that requires seperation of GFCI protected conductors and non-protected conductors is in 680.23(F)(3) as Bryan pointed out. It is easy to get code rules crossed with other requirments and this is one of them, as I had a AHJ tag me for this very reason.
