I am trying to run 4 parallel runs of 500MCM from secondary side (480V) of 1000kVA transformer via PVC conduits. What should be the ground wire size in each conduit? I checked table 250.102(c), and according to it, the ground wire should be minimum 1/0 in each conduit. Is this correct?

"ground wire" could be interpreted a couple of ways but for the supply side bond jumper, IMO, Yes 1/0 in each conduit

Does the supply side bonding jumper run with the conductors in the conduit to the next equipment connected to my transformer?
I have a 1200A/480V breaker being fed from the secondary of my transformer.
Thanks for the help.

Yes the SSBJ can connect to the transformer case when the SBJ is in the transformer. As you've stated the SSBJ is sized according to the secondary conductors in each parallel raceway.

On a side note, the (4) runs of 500 on the secondary supplying a 1200 breaker would not be Code compliant.
