Transfer Switch Feeding Transformer Primary

I have a warehouse with a 240 volt 3 phase 3 wire service. The lighting and receptacle panel is fed from a single phase 120/240 volt transformer tapped from two legs of the 3 phase service with a 100 amp 2 pole fusible disconnect switch. I would like to replace this disconnect which is on the primary side of transformer with a 2 pole double throw S/N fusible safety switch (to act as transfer switch) to feed the lighting and receptacle panel from generator. The Generator I will be using is 240 volt and has an internally grounded neutral that can not be field modified. Do you see any issues with installing the transfer switch on the primary side of the transformer? I thought this would also resolve the issue with the generator being bonded, because there is no neutral on the primary side to create a parallel path. All grounding would remain as is on the secondary side. It is also easier to install there because of room limitations. Your thoughts would be appreciated)
