Separating Neutrals and Grounds

When you putting in an automatic transfer switch, are you suppose to separate the neutrals and grounds in the panel that it is feeding. Does the transfer switch become the first disconnect?

In most cases, yes. Whatever the service conductors hit first must be service rated, and everything downstream must be wired like you would a sub-panel. That's one reason we like seeing even main-breaker panels wired with the neutrals and grounds on separate buses.

Sometimes, there is an outside main and the panel already is (wired as) a sub-panel. I love seeing that when pricing a genny job.

Well. yeah.

I would like to add that any three-wire major-appliance circuits are supposed to be re-wired as four-wire, too.

The transfer switch becomes the service disconnect and any GEC's or bonding jumpers would land there not at the sub-panel.
