On a typical roof mounted photovoltaic system on a home with an existing UFER. After the install, the contractor installed a seperate ground rod. Does the ufer and the ground rod need connected directly to each other? I can see a picture I saw where a house had 2 ground rods and there was a bond wire ran from one to the other. I just have the feeling that this is wrong because it would provide 2 paths to ground.

If the rod is only connected to the PV equipment ground, then yes, there needs to be a bonding jumper run between the two electrodes. If both GECs are connected to the grounding bar in the main panel, and there is an adequate GEC run from the inverter to ground bar, then it's fine as is.
